Protein Structure and Folding
Exercise 1 by 6.2.2002
1. Use SCOP (Structural Classification Of Proteins) http://scop.mrc-lmb.cam.ac.uk/scop/ to
classify PDB entry 1tml.
2. Name the fold of central domain of 1m6h and draw the corresponding topology diagram.
3. Classify the two domains of a metabolic regulator protein 1d66 from Baker’s yeast.
4. Use DALI http://www.ebi.ac.uk/dali/index.html and Fold classification based on StructureStructure alignment of Proteins (FSSP) to find the closest structural homolog of 1tml. View
the two structures superimposed. What were the sequence identity and RMSD?
5. Use CATH (Classification Architecture Topology Hologous superfamily)
http://www.biochem.ucl.ac.uk/bsm/cath_new/ to compare by SSAP three-dimensional
structures of C-chain of 1hwt and A-chain of 1d66
