class summary and homework
for February 2
•since we missed 2 consecutive classes,
this class consisted of a review and going
over the 2 pending homework assignments
–in class hands on alignment of mRNA and
genomic sequence using UCSC BLAT
–identifying signals in the alignment
•initiator methionine
•splice site
–scavenger hunt homework
homework due next class (page 1)
•redo the exercise that we did in class using UCSC BLAT
–each person on his or her own (not a team effort)
–pick a different chromosome and gene
–document the following by including a screen shot of each
feature
–this should be turned in to Kristen electronically and will be
graded
–this will really be graded for content, not just for effort
–since Kristen will need to grade a lot of these, your grade will
be lower if the format of your work makes it difficult to grade
•specify chromosome and gene
•provide focused screen shot documenting each feature,
clearly labeled
•if needed, additional brief comment on unusual conditions:
–big deviaiton from expected signal
–no polyA signal found
homework (page 2)
–identify and document
•initiator methionine
•coding for first three amino acids
•splice donor
•splice acceptor
•stop codon
•polyA signal
homework (page 3)
•group projects
–try to focus on 3 or 4 possibilities
–we will spend some class time trying
to define a specific starting point for
each group project
–some roles for team members
•programming
•testing
•organization, management,scheduling
•documentation
•user manual
•design of user interface (UI)
homework (page 4)
•readings on The New Biology Lab, PCR and
sequencing
–http://www.ncbi.nlm.nih.gov/About/pr
imer/genetics_molecular.html
•read the whole thing
•focus especially on:
–PCR
–DNA sequencing
–chapter 6 in Strachan and Reid (NCBI
online books)
–if this is too much, at least read the
PCR and DNA sequencing part in the
primer/genetics_molecular.html
